When I play my Strat with vintage noiseless pickups, I get very little feedback or squealing, but when I play my guitar with humbuckers (Duncan pearly gates an Duncan custom 5) I instantly get a ton of feedback. My amp is a Mark III. it's definitely worse the louder I have the amp turned up. Why is this?

Those humbuckers are sending a bigger signal into your amp, that's the short answer.
You're gonna have to make adjustments to your amp's settings when you change between 2 guitar's with such radically different pickups.
