If so, do you use a clean boost or overdrive pedal in front?

I'm used to humbuckers, and the strat's pickups are leaving a little to be desired (stock american standard).

Or maybe someone can share some settings?

I use an American Deluxe Strat with my MarkIV, but i've got a Di-Marzio Tone Zone Humbucker in the Bridge position.

I used to use a Strat with my MkIV, but never used a boost pedal. I had Bartolini single coils in the Strat, but they're not hot pickups.

I was using a stock Fender Malmsteen Stratocaster with my Boogie amps. Needless to say, the guitar did not last long, I sold it a couple of months ago. I did not like the overdriven tone of the Strat with any of my Boogie amps (clean sounds were very nice, but I don't play clean that often). I found the sound too thin (even with an overdrive boosting the gain channels). By comparison, my 73 Gretsch Tennessean (w/P-90 style DeArmond single coils) sounds very good with all of my amps. I know others here use Strats with Boogies, but I do not like the sound. I think Boogies are better suited to humbuckers or P-90 style single coils. A Strat with humbuckers may be a better choice, but I still prefer a set-neck guitar with humbuckers. As always, tone is subjective and this is just my opinion.

F.Y.I., I used three boost pedals: MI Audio Blues Pro, Fulltone OCD ver. 3, and Fulltone Anniversary Mosfet Fulldrive

I tried my housemate's Fender Stratocaster with my MarkIV amp head. It was alright, but I prefer the tone of my ESP ec-400.

I didn't use or need a clean boost or overdrive, when using the Strat.

One of the most wonderful things about my mark amps is that whatever guitar I plug in sounds just like that guitar. There is no magic modeling circuit to make single coils sound like humbuckers and vise versa. If you are playing a strat and you want heavy humbucking sounds then by all means put a humbucker in the bridge position or go ahead and use a Les Paul type guitar. I concurr with Antoine that the DiMarzio Tone Zone is an excellant choice for a HB in the strat type guitar.
