I've used a TS808, Suhr Koko boost, and Xotic RC booster all to great effect. The TS and mids-side of the Koko give those channels a good, aggressive grind. The RC does something totally different and adds a warm/wooly lead tone with tons of sustain, close to Vai's tone on "For the Love of God"...

Variac helps alot. I've recently found some really great blues tones using the neck pickup through the edge mode on variac at 45w (tube rectifier). Keep the gain below noon, and then hit it with a tube screamer/clean boost. I had absolutely no use for the edge mode before that.

Turn your fx loop level down even more than noon. I find mine to be pretty hot, and it will start clipping my Eventide H9 if it's turned up more than 1/3 of the way.

Maybe a bad tube. I purchased my Mk V from Sweetwater as well, and even the fan is louder than channel one. Not too much hiss on channels 2/3 either, until I kick in a boost or comp.

All I know is that it only took me twice to figure out that I shouldn't reach over the top of the head to toggle the pentode/triode switch, not being sure that I was actually flipping the p/t switch.... You'll know it immediately when you screw up. I probably should have learned the first time.

I've used a Red Witch Empress, which sounds beautiful, before I downsized my board and kicked off a bunch of analog modulation with the H9. Bit pricey though.
