I bought this amp one week ago. I have some problem.
When I use all channel in 10 watt, change stand by on/off or change channel will have pop sound. In other watt(45,90) have no pop sound.
Is this circumstances right?

It's normal. Don't worry about it. If it bothers you, hit the 'mute' switch, before you
toggle the channel, and then un-mute.

From page 32 of the manual:
NOTE: The 10 Watt Mode is not really intended as a viable part of the Footswitching matrix of the MARK V due to its limited volume capabilities. While it is plenty loud to play with others, there are huge internal voltage changes that occur when you switch to - and back out of – the 10 Watt setting from the other two power settings (90W & 45W).

These voltage changes across the power tubes and related power supply create noise (pop) during the instant that the voltage is chang- ing and though there is an entire circuit that mutes many places in the signal path, this pop is still audible. If you insist on switching between some Channels that are in 90 Watt or 45 Watt and others that are in the 10 Watt Single-Ended mode, you will have to overlook the “pop” in favor of achieving the exact sound you need. This is unavoidable, normal and will in no way hurt your amplifier.

I have aother question to ask.
I felt mid in channel 3 are less sensitive than other(bass.treble.gain...)
When I cut down mid in this channel, I still sound many median frequency.
because this amp has the individuality?
 
Depending on how you set your Eq, you should be able to scoop out mids very easily. In fact many actually boost the mids in channel 3 for their preference.

If your amp is fairly new I would bet the tone will get better in the months to come. Unless my ears have changed, it seems channel 3 sounds better as time goes on. I wouldn't guess your amp to have more mids than other Mark V's.

The midrange knob in channel 3 is less sensitive. It's because of it's location in the circuit. In normal amplifiers the midrange knob is at the end, but in a Mark circuit it is up near the beginning. It's job is to shape the sound before it gets distorted. The graphic EQ's job is to shape the sound after it's been distorted.

When I use loop active and let output and channel master to zero, channel 2 and 3 still have small sound but not mute.
Is this circumstances right?

This is normal behavior also.
