I have a Mark V 25. I have read where some said that the channel 2 volume seemed louder then channel 1 and needed to run it in 10 watt mode to equal the clean volume. I seem to have the opposite issue. My channel one volume is much louder than channel 2 and I have both set to the 25 watt mode. I can barely turn the channel 1 volume up and have to turn the 2nd channels volume at least three times as high to try to make equal volume on both channels. Anyone else have this happen? Starting to wonder about if a preamp tube is causing this, I just don't know.
 
I have a 25 now and mine is similar. The gain channel is compressed so cleaner tones always seems to get louder quicker.
Never get too caught up where the knobs are. There are some many variables built in and the amps were not engineered to have the knobs equal across channels or even the modes for that matter.

That being said, I feel that the 25 is a lot easier to balance across the channels than my 90 was.
I hate when you go to switch channels on an amp and it sounds like you switched amps.
The 25 has a nice continuous feel across the channels.
 
There is nothing wrong with your amp. They put volume controls on both channels for a reason. The range of gain/tones available on each channel dictate the chosen pot values and they deliver what they are supposed to. Turn them where they need to be and rock.

What everyone else said.

Last night jammed with some guys. It was a 2 guitar setup with acoustic drums.
I played in the crunch mode most of the night.

My setup was
Mark V25 head
1x12 Compact Widebody closed back cab (the one with the front port) with a Vintage 30.
I had it on a low stand facing it up. This is critical. a 1x12 facing everyone's feet won't be heard by anyone.

Playing on crunch I had the volume set to 8:30 (talking clock face here, so maybe 2 or 3 out of 10)
At one point I looked down and noticed I was actually easily keeping up in a 2 guitar setup with these settings and I was actually in 10 watt mode.

Could not believe the V25 was easily keeping up volume wise with another guitar in 10 watt mode.

Now later that night I did switch over to channel 2 for my dirt and had to put the volume up noticeably more (and switch to 25 watt mode)

When playing 2C+ mode I had the volume around 11:00, when in extreme around 9:00.

I found I really enjoyed extreme mode without the EQ then just used the EQ as my solo boost.

DISCLAIMER ON THE NEXT PARAGRAPH. I COULD BE WRONG, THIS IS JUST WHAT IT LOOKS LIKE TO ME.
I just recently started looking at different preamp designs for some older amps and what it looks to me on these (non mesa) amps is that when they add the extra clipping, you are doing exactly that, clipping the input signal. Which also clips it's amplitude. So the same "volume" setting you would have sent to the power amp before now needs to be turned up to get the same volume you would have gotten out of the non clipped signal.
 
Yes, you guys are right. I even pulled the chassis and tested all the preamp tubes just to come to the conclusion there is nothing wrong. Just remember reading in early posts people concerned with the clean volume being able to keep up with the 2nd channel. I have not had mine long plus bought it used so my mind jumps quickly to the "must be something wrong, that's why they sold it" mode. I have owned the big Mark V before so already knew that Mesa amps are a different animal when it comes to where to set the knobs.
