As I understand this, the mark 3 combo amp has 2 modes of operation, class a and simulclass.

The power tubes have an inner pair and outer pair..the outer pair are only used for class a operation, and the inner and outer pair are used for simulclass.

So my question is, during class a operation, when only the outer pair are used, the inner pair have no effect what so ever on the sound or operation of the amp (during class a operation only)?

That is correct, only the outer pair are working, but leave the middle pair of tubes in anyway. There are threads that discuss using the amp without the middle pair in, but it is not recommended to run the amp this way.
