The 2 channel dual rectifiers have two 4 ohm outs a 8 ohm and a 16 ohm output. I know the manual says to hook up two 8 ohm cabs to use the two 4 ohm outs. So its obviously ok to do that but isn't it ideally 8 ohm to 8 ohm to get best sound?

also my two cabs are a mesa 1x12 and 2x12 and they have another jack on the back. is that to link cabs(in one and out to the other) like pedals? if so then i could use the one 8 ohm out.
 
When using 2 cabs, it's the combined load you need to worry about. The reason they say to use the 2 4ohm jacks is because that totals 8ohm, which matches your cabs.

As for linking the cabs, I'm not sure how that would work with the Mesas, but on my Basson I have an in and an out. You can match the impedance if you wanted to go that route, but I'd first check the manual or call Mesa to make sure they're the correct jacks.
 
Actually it all depends on the ohms of the cab, since they are running in parallel you devide the ohms in half.

two 8 ohm cabs= 4 ohm load
two 16 ohm cabs = 8 ohm load

Speaker outputs are wired in parallel. When you connect two speakers or cabinets of same impedance in parallel, the impendance goes in half. So two 8 ohm cabinets -> use 4 ohm output.

Usually cabinets have two jacks for parallel connection if they're not wired in stereo. So it doesn't matter if you use those jacks to put your cabs in parallel, or the jacks in your amp.

I have a 4x12 mesa cab and a 2x12 mesa cab

the 4x12 has a 8 ohm and a 4ohm. The 2x12 only has a 8 ohm and a input that I believe says OUTPUT(linking cabs)

So do I go into the four ohm jack on the 4x12 to the back of the 2x12 where it says output?
 
What about a single 8ohm speaker? I would hook that up to the 8 ohm jack right? Is it safe to run a 112 cab with the DR head. I play at bedroom volumes right now.
 
If it is a mesa cab, it probaly has one 8 ohm and two 4 ohm jacks. The 4 ohm jacks are if you use the cab in stereo the 8 ohm jack is if you use the cab in mono.

So in hind sight this is how I would hook up your set up.

1 cable coming from one of your amps 4 ohm tap to the 8 ohm on the 4x12

1 cable coming from the second 4 ohm tap going to the 8 ohm on the 2x12.
