Do I clone Orange to Red?

Or, do I clone Red to Orange?

Or, do I not clone.

It seems that cloning Orange to Red has more headroom...resulting in what seems to be a cleaner clean.

I have change my setting from spongy to bold and from tube to silicone diode and that too, seems to make a difference.

What is the correct way to get the absolute cleanest cleans?

There is no wrong way to get hi-gain or any gain...LOL.

I never thought about "cloning" nor I have yet to experience cloning on my ToV ...

But I though Orange, master volume on full and adjust pre-amp volume would give you the most overhead cleans.

(yes, all your other setting you mentioned should give you over-head cleans).

Clone to Red. Bold. Silicone diode. Bypass loop.
Turn up the Master up to at least 11 o'clock. You can dime it if you need even more headroom. Maxed is not going to hurt anything if you do not get too crazy with the gain.
You may need to set your tone controls very different. I usually start around noon and just adjust to taste and needs.
Once you get it ballparked you can kind of use the Master & Gain as tone controls. Master is going to reshape the bass and the Gain is going to have more effect on the highend.
Once you have all this balanced fine tune for focus and texture you want.

Basically just screw around with it till you get what you want. Changing the switches might give less headroom .... But give you the color, texture and feel you want.

The power amp is somewhat similar to a Fender Twin.... So you should be able to find something you like.

Also check out the Blues channel for cleans..... It can be great and pretty different.
