I'm not planning on using these at the moment. Shall I just take them out and store them to save a chance of them getting smashed in my daily travels? If Im using the diodes do they actually need to be in there?

If the switch gets flipped, you just won't get any sound. It won't do any harm to the amp.

You can take them out, leave them in, you call it. While they're in, they still get power to the heaters, but they don't conduct any current. They can still short out just with the heaters burning.
