In my old Triaxis rack, I used the Ground Control and GCX. I used the Guitar in rather than the feed thru. The rest of the chain depends on what you are using the GCX for. In my rack, I wanted to switch between preamps, so the guitar out went to the first loop. Each loop was chained together and each loop was linked to a different preamp. You could use the upper row of loops for pedals that go before the amp's input, and the lower row for pedals in the effects loop. If you followed this scheme, the out from the guitar in would go to the first loop. The upper four loops would be chained together and each loop would send its signal to a pedal. The out of the final loop would go to the input of the amp. The send of the effects loop would go to the input of the first loop in the second row. The output of the last loop would go to the effects return.
